Jiraiya wanted him to work on his on style for fights according to his control,stamina and amount of Chakra he has,while Kakashi trained him with control training which would be difficult for his type of fights.Jiraiya prob understands the thing with the Kyuubi Chakra better than Kakashi as he was able to fix his seal to make his Chakra flow better

Jaraya is a way stronger than Kakashi, so it's def better that hes teaching Naruto instead of Kakashi
